The LED that you supply should be changed. It has two problems - the first a major one. That is, the pins on the LED are the same length, and there is no flat spot on the case. I had to refer to the internal structure of another LED I had around in order to get this one right.
The second, minor, problem is that the pins have jog bends that are shaped to keep the LED a short distance above the board, and that makes the pins too far apart to go in the holes in the board. If one shoves them in anyways, they are very close and might short. I cut the pins off at the jogs and found the LED seated nicely against the board as I wanted it to, and without bending the pins any more.
